Progress in the biomedical sciences is critically dependent on explicit chemical structures and bioactivity results described in text. This applies across drug discovery, pharmacology, chemical biology, and metabolomics. However the entombing of the majority of these structures and associated data within patents, papers, abstracts and web pages has been a major barrier to progress. This presentation introduces the current public information flow from documents and its associated barriers, such as inadequate author specification of structures, journal pay walls precluding text mining and the patchiness of MeSH chemistry annotation for PubMed-to-PubChem connectivity. It then reviews trends that are lowering these barriers. These include the Google merge of over 50 million InChIKey(s) from PubChem, ChemSpider and UniChem, ChEMBL containing SAR for 0.8 million structures from 50K medicinal chemistry papers, over 20 million abstracts in PubMed, and full-text open patent chemistry in SureChemOpen bringing PubChem patent-extracted structures to 15 million. In addition, options such as Open Lab Books and figshare are expanding the choices for surfacing new structures. Methods will be outlined for establishing document-to-document and document-to-database links via chemical structures. These include the PubChem toolbox, protein targets in UniProt, PubChem BioAssay, ChEMBL indexing in UK PMC, SureChemOpen, chemicalize.org for text name-to-structure conversion , OSRA for image-to-structure conversion, Venny for set comparisons and InChIKey searching in Google [1]. Combined use of these approaches to make joins between patents, papers, abstracts chemical database entries, SAR data and drug target protein sequences will be illustrated with recent novel antimalarial lead compounds, patent-only BACE2 inhibitors and company code numbers in the NCATS repurposing list.

MultiScale Biology Network Springboard meeting, Nottingham, UK, 1 June 2015 FAIR Data and model management for Systems Biology Over the past 5 years we have seen a change in expectations for the management of all the outcomes of research – that is the “assets” of data, models, codes, SOPs and so forth. Don’t stop reading. Yes, data management isn’t likely to win anyone a Nobel prize. But publications should be supported and accompanied by data, methods, procedures, etc. to assure reproducibility of results. Funding agencies expect data (and increasingly software) management retention and access plans as part of the proposal process for projects to be funded. Journals are raising their expectations of the availability of data and codes for pre- and post- publication. And the multi-component, multi-disciplinary nature of Systems Biology demands the interlinking and exchange of assets and the systematic recording of metadata for their interpretation. Data and model management for the Systems Biology community is a multi-faceted one including: the development and adoption appropriate community standards (and the navigation of the standards maze); the sustaining of international public archives capable of servicing quantitative biology; and the development of the necessary tools and know-how for researchers within their own institutes so that they can steward their assets in a sustainable, coherent and credited manner while minimizing burden and maximising personal benefit. The FAIRDOM (Findable, Accessible, Interoperable, Reusable Data, Operations and Models) Initiative has grown out of several efforts in European programmes (SysMO and EraSysAPP ERANets and the ISBE ESRFI) and national initiatives (de.NBI, German Virtual Liver Network, SystemsX, UK SynBio centres). It aims to support Systems Biology researchers with data and model management, with an emphasis on standards smuggled in by stealth. This talk will use the FAIRDOM Initiative to discuss the FAIR management of data, SOPs, and models for Sys Bio, highlighting the challenges multi-scale biology presents. http://www.fair-dom.org http://www.fairdomhub.org http://www.seek4science.org

FAIRPORT is an international project to develop a lightweight interoperability architecture for biomedical - and potentially other - data repositories. This slide deck is a presentation to the FAIRPORT technical team. It describes a proposed model for supporting domain-specific search metadata using a common schema model across all repositories. The reproducibility of science in the digital age is attracting a lot of attention and concerns from the scientific community, where studies have shown the inability to reproduce results due to a variety of reasons, ranging from unavailability of the data to lack of proper descriptions of the experimental steps. Multiple research object models have been proposed to describe different aspects of the research process. Investigation/Study/Assay (ISA) is a widely used general-purpose metadata tracking framework with an associated suite of open-source software, which offers a rich description of the experiment’s hypotheses and design, investigators involved, experimental factors, protocols applied. The information is organised in a three-level hierarchy where ’Investigation’ provides the project context for a ’Study’ (a research question), which itself contains one or more ’Assays’ (taking analytical measurements and key data processing and analysis steps). Nanopublication (NP) is a research object model which enables specific scientific assertions, such as the conclusions of an experiment, to be annotated with supporting evidence, published and cited. Lastly, the Research Object (RO) is a model that enables the aggregation of the digital resources contributing to findings of computational research, including results, data and software, as citable compound digital objects. For computational reproducibility, platforms such as Taverna and Galaxy are popular and efficient ways to represent the data analysis steps in the form of reusable workflows, where the data transformations can be specified and executed in an automatic way. In this presentation, we will address the question of whether such research object models and workflow representation frameworks can be used to assist in the peer review process, by facilitating evaluation of the accuracy of the information provided by scientific articles with respect to their repeatability. Our case study is based on an article on a genome assembler algorithm published in GigaScience, but due to the proven use of the respective research object models in their respective communities, we argue that the combination of models and workflow system will improve the scholarly publishing process, making science peer-reproduced.

Annotopia is an open-access, open-source, open annotation services platform developed for scientific annotation of documents and datasets on the web using the W3C Open Annotation model http://www.openannotation.org/spec/core/. Using Annotopia, virtually any client application including lightweight web clients, can create, selectively share, and access annotation of web documents and data. This can be done regardless of the ownership of the base objects being annotated. Annotopia supports unstructured, semi-structured and fully-structured (semantic) annotation; manual and automated (textmining) annotation; permissions, groups, and sharing. It also provides access to specialized vocabulary and text analytics services. Annotopia is an open source platform licensed under Apache 2.0.

Event: Plant and Animal Genomes conference 2012 Speaker: Sandra Orchard InterPro is an open-source protein resource used for the automatic annotation of proteins, and is scalable to the analysis of entire new genomes through the use of a downloadable version of InterProScan, which can be incorporated into an existing local pipeline. InterPro integrates protein signatures from 11 major signature databases (CATH-Gene3D, HAMAP, PANTHER, Pfam, PIRSF, PRINTS, ProDom, PROSITE, SMART, SUPERFAMILY, and TIGRFAMs) into a single resource, taking advantage of the different areas of specialization of each to produce a resource that provides protein classification on multiple levels: protein families, structural superfamilies and functionally close subfamilies, as well as functional domains, repeats and important sites. The InterPro website has been improved, following extensive community consultation and a new version of InterProScan promises improved speed, ease of implementation as well as additional functionalities.

Building automated workflows that exploit the vast amount of data contained in PubChem requires programmatic access to the data through application programming interfaces (APIs). PubChem provides several programmatic access routes to its data, including Entrez Utilities (E-Utilities or E-Utils), PubChem Power User Gateway (PUG), PUG-SOAP, PUG-REST, PUG-View, and a REST-ful interface to PubChemRDF. Created by Mozilla Research in 2012 and now part of Linux Foundation Europe, the Servo project is an experimental rendering engine written in Rust. It combines memory safety and concurrency to create an independent, modular, and embeddable rendering engine that adheres to web standards. Stewardship of Servo moved from Mozilla Research to the Linux Foundation in 2020, where its mission remains unchanged. After some slow years, in 2023 there has been renewed activity on the project, with a roadmap now focused on improving the engine’s CSS 2 conformance, exploring Android support, and making Servo a practical embeddable rendering engine. In this presentation, Rakhi Sharma reviews the status of the project, our recent developments in 2023, our collaboration with Tauri to make Servo an easy-to-use embeddable rendering engine, and our plans for the future to make Servo an alternative web rendering engine for the embedded devices industry.
