SciFinder® interface now enables a range of APIs designed to streamline
researchers’ workflows. CAS has collaborated with several customers to
develop API support for reaction, substance and reference searching.

Taming The Wild West Of Internet Based Chemistry You Can Help

The collaborative project PharmaSea brings European researchers to some of the deepest, coldest and hottest places on the planet. Scientists from the UK, Belgium, Norway, Spain, Ireland, Germany, Italy, Switzerland and Denmark are working together to collect and screen samples of mud and sediment from huge, previously untapped, oceanic trenches. The large-scale, four-year project is backed by almost 10 million euros of funding and brings together 24 partners from 13 countries from industry, academia and non-profit organisations. The PharmaSea project focuses on biodiscovery research and the development and commercialisation of new bioactive compounds from marine organisms, including deep-sea sponges and bacteria, to evaluate their potential as novel drug leads or ingredients for nutrition or cosmetic applications. The Royal Society of Chemistry is responsible for developing a number of capabilities to support the Pharmasea project including a chemical registration system for new compounds, dereplication technologies to assist in the identification of new compounds and search techniques for mass spectrometrists within the project. This presentation will provide an overview of the project and our progress to contributing chemical information technologies to support the effort.

Consortium for the Barcode of Life (CBOL)

The iCSS Chemistry Dashboard is a publicly accessible dashboard provided by the National Center for Computation Toxicology at the US-EPA. It serves a number of purposes, including providing a chemistry database underpinning many of our public-facing projects (e.g. ToxCast and ExpoCast). The available data and searches provide a valuable path to structure identification using mass spectrometry as the source data. With an underlying database of over 720,000 chemicals, the dashboard has already been used to assist in identifying chemicals present in house dust. However, it can also be applied to many other purposes, e.g., the identification of agrochemicals in waste streams. This presentation will provide a review of the EPA’s platform and underlying algorithms used for the purpose of compound identification using high-resolution mass spectrometry data. We will also discuss progress towards a high-throughput non-targeted analysis platform for use by the mass spectrometry community. This abstract does not reflect U.S. EPA policy.

The extraction of chemical entities from documents such as patents and publications has been pursued for a number of years. We wish to report on ChemMantis, an integrated system for chemistry-based entity extraction and document mark-up enabling access to the rich resource of online chemistry know as ChemSpider. We will discuss the development of the platform from its inception as a series of dictionaries to the integration of an entity extraction algorithm and its expansion to a public deposition and publishing platform for chemistry. Chemistry articles can now be deposited, marked-up and exposed to the public within a few minutes in many cases making it an ideal platform for communicating research and providing integrated access to data sources including PubChem, ChEBI, Wikipedia and Entrez.

ChemSpider is a free access website for chemists built with the vision of providing a structure centric community for chemists. Vision is great…execution is better. ChemSpider is now one of the internet’s primary portals for chemistry offering access to over 23 million unique chemical structures from over 200 data sources and expanding daily. Even though there are tens if not hundreds of chemical structure databases such as literature data, chemical vendor catalogs, molecular properties, environmental data, toxicity data, analytical data etc. there has been no single way to search across them. Despite the fact that there are a large number of databases containing chemical compounds and data available online their inherent quality, accuracy and completeness remains lacking in many regards. With ChemSpider we have provided a platform whereby the chemistry community could contribute to cleaning up the data, improving the quality of data online and expanding the information available to include data such as reaction syntheses, analytical data, experimental properties and linking to other valuable resources. This presentation will provide an overview of ChemSpider and its value to chemists as a search tool, as a public repository of information and how it can become one of the primary foundations of internet-based chemistry. I will also discuss the vision for ChemSpider and some of the exciting goals we are setting for the system moving forward.

The internet has provided access to unprecedented quantities of data. In the domain of chemistry specifically over the past decade the web has become populated with tens of millions of chemical structures and related properties, both experimental and predicted, together with tens of thousands of spectra and syntheses. The data have, to a large extent, remained disparate and disconnected. In recent years with the wave of Web 2.0 participation any chemist can contribute to both the sharing and validation of chemistry-related data whether it be via Wikipedia, the online encyclopedia, or one of the multiple public compound databases. Toxicologists commonly wish to source data, either for reference purposes, to support the development of models or, when experimental data are not available, predicted data will suffice. This presentation will offer a perspective of the type and quality of chemistry data available today, our experiences of building the ChemSpider public compound database to link together chemistry on the internet and our efforts to both encourage and enable even greater integration and connectivity for chemistry data for the community.

ChemSpider as an integration hub for interlinked chemistry data

There is a growing need for rapid chemical screening and prioritization to inform regulatory decision-making on thousands of chemicals in the environment. We have previously used high-resolution mass spectrometry to examine household vacuum dust samples using liquid chromatography time-of-flight mass spectrometry (LC-TOF/MS). Using a combination of exact mass, isotope distribution, and isotope spacing, molecular features were matched with a list of chemical formulas from the EPA’s Distributed Structure-Searchable Toxicity (DSSTox) database. This has further developed our understanding of how openly available chemical databases, together with the appropriate searches, could be used for the purpose of compound identification. We report here on the utility of the EPA’s iCSS Chemistry Dashboard for the purpose of compound identification using searches against a database of over 720,000 chemicals. We also examine the benefits of QSAR prediction for the purpose of retention time prediction to allow for alignment of both chromatographic and mass spectral properties. Open Science is a movement to make scientific research, its data and dissemination accessible to all levels of society. This movement considers aspects such as Open Access, Open Data, Reproducible Research and Open Software. Each of these aspects presents discreteness that need to be evaluated and discussed by the scientific community so that guidelines are established that facilitate the dissemination of scientific information. The great challenge is to establish effective and efficient practices that allow journals to add these demands in their editorial processes, so as not only to allow data, software and methods to be accessible, but also to encourage the community to do so. Considering these questions, this panel has as a proposal to discuss important aspects about the advancement of research communication. Some of these aspects are placed in the SciELO indexing criteria, as is the case of referencing research materials in favor of transparency and reproducibility. Syllabus FAIR criteria, concepts and implementation; challenges for the publication of data and methods; institutional policies for open data; adoption of TOP guidelines (Transparency and Openness Promotion); software repositories; thematic areas data repositories.

The Great Promise of Online Data for Chemistry and the Life Sciences

ChemSpider is a structure centric database hosted by the Royal Society of Chemistry and integrating over 25 million chemical compounds to over 400 internet-based resources including many public domain databases, Wikipedia, chemical vendors, patents, publications and other web-based services. The intention is for ChemSpider to become one of the primary online hubs for chemists to source chemistry related data. During the development of the ChemSpider database we have utilized numerous approaches to standardizing, curating and validating the data supplied to us for hosting and integration. This presentation will provide an overview of our initial development of the ChemSpider database and provide an overview of our present processes and procedures for handling incoming data depositions. We will also discuss how crowdsourcing can help to expand, curate and validate the data on the ChemSpider database.

The Internet is the world’s publicly accessible container for a myriad of resources containing chemistry related data. Whether it be collections of millions of chemical compounds with their associated properties, interactive displays for analytical data, access to publications and patents or tapping into the increasing availability of online computational engines, the web has became the primary enabling technology to source information and data. Scientists collectively applaud and utilize the availability of such resources and an increasing proportion of the community are willing to support these resources by contributing both their data and skills to help curate and validate information on the web. This “crowdsourcing” has started to contribute large amounts of data to the commons and serves has a valuable platform for reference and, potentially, discovery. ChemSpider is one of the chemistry community’s primary online resources and allows scientists to search across 25 million unique chemical compounds linked out to over 400 original data sources and has become a central hub for searching for chemistry-related data. The platform however offers much more to the community and has become a central repository for analytical data, specifically spectra, is a host for community-authored chemical syntheses and facilitates data curation and annotation by any of its users. This presentation will provide an overview of the ChemSpider platform in terms of available data and its efforts to act as a public repository and clearing ground for data curation. We will discuss how such a platform, when coupled with game-based approaches, facilitates both teaching and data validation and will discuss whether public domain resources such as ChemSpider will ultimately become authorities for chemistry.

Chemical Abstracts Service (CAS) and PerkinElmer Inc. are partnering on the integration of PerkinElmer’s ChemBioDraw Ultra®, a digital scientific drawing tool and CAS’ SciFinder®, a research discovery application that accesses CAS databases for chemistry and related scientific information. CAS’ new Application Programming Interface (API) technology will make it possible for ChemBioDraw users to initiate a chemical substance or reaction search in SciFinder from within the ChemBioDraw interface. APIs are a critical delivery mechanism for future data needs that enable workflow integration of data and services. Built on industry standard API conventions, CAS is currently working with key customers to integrate SciFinder searching with other internal systems and software applications. Coupling SciFinder more tightly with other data systems will improve researchers’ efficiency by providing fast and easy access to a critical source of information that researchers use on a daily basis at every stage of the R&D process.

This was a presentation I gave to an audience at Nature Publishing Group in New York on May 7th 2009. It's a long presentation and over an hour in length. Not much new here relative to other presentations...just a knitting together of many of the others on here. There is an increasing availability of free and open access resources for scientists to use on the internet. Coupled with an increasing number of Open Source software programs we are in the middle of a revolution in data availability and tools to manipulate these data. ChemSpider is a free access website built with the intention of providing a structure centric community for chemists. As an aggregator of chemistry related information from many sources, at present over 21.5 million unique chemical entities from over 190 separate data sources, ChemSpider has taken on the task of both robotically and manually integrating and curating publicly available data sources. ChemSpider has also provided an environment for users to deposit, curate and annotate chemistry-related information. This has allowed the community to enhance ChemSpider by adding analytical data, associating synthetic pathways and publications and connecting to social networking resources. I will discuss how ChemSpider is fast becoming the premier curated platform and centralized hub for resourcing information about chemical entities and how the platform provides the foundation data for services allowing the analysis of analytical data and collaborative science.

The World Wide Web continues to have an expanding and profound effect on providing access to chemical information. A chemist may wish to know a variety of information about a given chemical compound including physical and chemical properties, molecular structure, spectral data, synthetic methods, known reactions, safety information, and systematic nomenclature and chemical names. In the past, having access to this variety of information required a small library of different reference works, since no one resource contained all this data. This was problematic both in terms of cost and physical space for storage. Now there is a single web site that not only provides all this information for millions of compounds but also is free. This website is the Royal Society of Chemistry’s ChemSpider

ChemSpider was developed with the intention of aggregating and indexing available sources of chemical structures and their associated information into a single searchable repository and making it available to everybody, at no charge. There are many tens of chemical structure databases such as literature data, chemical vendor catalogs, molecular properties, environmental data, toxicity data, analytical data etc. and no single way to search across them. Despite the diversity of databases available online their inherent quality, accuracy and completeness is lacking in many regards. ChemSpider was established to provide a platform whereby the chemistry community could contribute to cleaning up the data, improving the quality of data online and expanding the information available to include data such as reaction syntheses, analytical data and experimental properties. ChemSpider has now grown into a database of over 20 million chemical substances integrated with over 300 disparate data sources, many of these directly supporting the Life Sciences. This presentation will provide an overview of our efforts to improve the quality of data online, to provide a foundation for the semantic web for chemistry and to provide access to a set online tools and services to support access to these data. I will also discuss how ChemSpider is being used to enhance Semantic Publishing in Chemistry at RSC.

The increasing availability of free and open access resources for scientists on the internet presents us with a revolution in data availability. The Royal Society of Chemistry hosts ChemSpider, a free access website for chemists built with the intention of building community for chemists (http://www.chemspider.com/). ChemSpider is an aggregator of chemistry related information, at present over 20 million unique chemical entities linked out to over 300 separate data sources, ChemSpider has taken on the task of both robotically and manually curating publicly available data sources. It is also a public deposition platform where chemists can deposit their own data including novel structures, analytical data, synthesis procedures and host data associated with the growing activities associated with Open Notebook Science. This presentation will examine chemistry on the internet, the dubious quality of what is available and how the ChemSpider crowdsourced curation platform is fast becoming one of the centralized hubs for resourcing information about chemical entities. We will also review our efforts to provide free resources for synthesis procedures, spectral data and structure-based searching of the chemistry literature and how chemists can contribute directly to each of these projects.

Knowledge Graphs are an increasingly relevant approach to store detailed knowledge in many domains. Recent advances in NLP allow to enrich Knowledge Graphs through automated analysis of large volumes of literature, reducing a lot the efforts in traditional manual information capturing. In our presentation we report the approach taken in a project with partner Fraunhofer SCAI in the life sciences where a knowledge graph organising detailed facts about psychiatric diseases has been computed. Information of cause-effect relations between proteins, genes, drugs and diseases has been encoded in the BEL (Biological Expression Language) and imported into a Graph database to approach an indication-wide Knowledge Graph for the selected therapeutic area. Ultimately, updating the graph will amount to just rerunning the analysis on the newly published literature.

In 2019 the UK was the first major economy to embrace a legal obligation to achieve net zero carbon emissions by 2050. More broadly, the 2021 UK Innovation Strategy sets out the UK government’s vision to make the UK a global hub for innovation by 2035 with a target of increasing public and private sector R&D expenditure to 2.4% of GDP to support the UK being a science superpower with a world-class research and innovation system. IP rights create an incentive for R&D which ultimately leads to innovation. Analysis and insights from IP data can therefore help provide a better understanding of how the IP system is being used and where and what innovation is taking place. Research and analysis of IP data is a key input to the ongoing work of the UKIPO’s Green Tech Working Group which seeks to: further the UK’s status as a global leader by making the UK’s IP environment the best for innovating green technology; develop and deliver IP policies to support government’s ambition on climate change and green technologies; and to help innovators best protect and commercialise their green tech innovations both at home and internationally. The UKIPO has been developing a broad portfolio of ‘green’ IP analytics research. A series of patent analytics reports have been published looking at green technologies, and analysis of how the UK’s Green Channel scheme for accelerated processing of green patent applications has been conducted. Patents have been used to identify technological comparative advantage within different green technologies at a country level, and new insights uncovered by mapping green technology patents to the UN Sustainable Development Goals (SDGs). Trade mark data provides a timeliness and closeness to market factor that patent data does not, and complementary trade mark analysis of UK ‘green’ trade marks, identified using a machine learning algorithm, provides a commercialisation angle to our research.

Word embeddings, deep learning, transformer models and other pre-trained neural language models (sometimes recently referred to as "foundational models") have fundamentally changed the way state-of-the-art systems for natural language processing and information access are built today. The "Data-to-Value" process methodology (Leidner 2013; Leidner 2022a,b) has been devised to embody best practices for the construction of natural language engineering solutions; it can assist practitioners and has also been used to transfer industrial insights into the university classroom. This talk recaps how the methodology supports engineers in building systems more consistently and then outlines the changes in the methodology to adapt it to the deep learning age. In the patent domain, all types of issues, from very specific search requirements to the linguistic characteristics of the text domain, are accentuated. Consequently, to develop patent text mining tools for scientists and patent experts, we need to understand their daily work tasks, as well as the linguistic character of the text genre (i.e., patentese). Patent text is a mixture of legal and domain-specific terms. In processing technical English texts, a multi-word unit method is often deployed as a word-formation strategy to expand the working vocabulary, i.e., introducing a new concept without the invention of an entirely new word. This productive word formation is a well-known challenge for traditional natural language processing tools utilizing supervised machine learning algorithms due to limited domain-specific training data. Deep learning technologies have been introduced to overcome the reduction in performance of traditional NLP tools. In the Artificial Researcher technologies, we have integrated explicit and implicit linguistic knowledge into the deep learning algorithms, essential for domain-specific text mining tools. In this talk, we will present a step-by-step process of how we have developed the mentioned text mining tools. For the final outline, we will also demonstrate how these tools can be integrated in a cross-genre passage retrieval system, based on a technology from 2016 that still holds the state-of-the-art within the patent text mining research community in 2022.

In 2013 we witnessed an evolutionary change in the NLP field evolved thanks to the introduction of space embeddings that, with the use of deep learning architectures, achieved human-level performances in many NLP tasks. With the introduction of the Attention mechanism in 2017 the results were further improved and, as result, embeddings are quickly becoming the de facto standards in solving many NLP problems. In this presentation, you will learn how generate and use space embedding for search purposes and provide comparison metrics to more traditional relevance-based search engines. Moreover, I will provide some initial results on a paper currently under review that provides an insight on hyperparameter tuning during the generation of embeddings.

It is relatively easy for a human to read a document and quickly figure out which concepts are important. However, this task is a difficult challenge for a machine. During the past few decades, there have been two main approaches for concept identification: Natural Language Processing and Machine Learning. During the early part of this century, Machine Learning made great strides as new techniques came into wider use (SVM’s, Topic Modeling, etc..). Sensing the competition, Natural Language Processing responded with deployment of new emerging techniques (sematic networks, finite state automata, etc..). Neither approach has completely solved the WHAT problem. Advances in Artificial Intelligence have the potential to significantly improve the situation. Where AI is making the most impact is as an enhancement to make Machine Learning and Natural Language Processing work better and, more importantly, work together. This presentation looks at some of this history and what might happen in the future when we blend the interpretation of language with pattern prediction.

Trademarks serve as key leading indicators for innovation and economic growth. As the vanguards of new and expanding enterprises, trademarks can be used to study entrepreneurship and shifting market demands in response to varying economic factors. This responsiveness has been seen as recently as the COVID-19 pandemic, where trademark research revealed key insights about business reaction to the global upheaval. At CIPO, we have been delving more deeply than ever before into trademark analysis by leveraging cutting-edge natural language processing (NLP) tools to derive actionable business intelligence from trademark data. In this presentation, we present a survey of NLP in use at CIPO and the insights we have learned applying them. These insights include COVID-19 responses, line-of-business trends based on firm characteristics, and more. We also discuss ongoing and future trademark research projects at CIPO. These projects include emerging technology detection methods and high-resolution trademark classification systems. We conclude that artificial intelligence-enhanced tools like NLP are key components of future exploitation of trademark data for business and economic intelligence.

In our customer projects involving automated document processing, we often encounter document types providing crucial data in the form of tables. While established text analytics algorithms are usually optimized to operate on running text, they tend to produce rather poor results on tables as they do not capture the non-sequential relations inside them (e.g. interpret the content of a table cell relative to its column title, interpret line breaks inside a cell differently from line breaks between cells or rows). While there are elaborate information extraction products in the market for a few highly specific types of tabular documents, there is no general approach out there. The main cause for this is the fact that table structures can be encoded by a heterogenous range of layout means (e.g. column boundaries can be signaled by lines vs. aligned text vs. white space). In this talk, we will illustrate several solutions that we have developed for a range of challenges occurring in this context, both for scanned and digitally generated documents.

Most scientific journals request, that the complete set of research data is published simultaneously with the peer-reviewed paper. The publication of the research data usually is carried out as so-called "Supplementary Material", attached to the original paper, or on a "Research Data Repository". Both forms have in common, that the data is published usually unstructured and not in an uniform machine processable format. This makes its further use in electronic tools for AI or data mining unnecessarily difficult or even impossible. A concept is presented, in which the data is digitally recorded, following the principle of FAIR data, as part of the publication process. This digital capture makes the data available to the scientific community for easy use in data mining and AI tools. The data in the repository contains links to the publication to document its origin. The concept is applicable for preprints, peer-review papers, diploma and doctoral theses and is particularly suitable for open access publications. Moreover, the presentation highlights correspondent activities, which were released in scientific publications recently.

How do you find video when you only have sparse data? While you can wander the stacks (if you can still find open stacks) for inspiration, video either physical or digital, is difficult to discover. Wandering the virtual stacks is, well, virtually impossible. Discovery platforms on the whole have not replicated the inspirational experience of wandering the stacks. More companies are using archivable video for internal communication of the various research projects, product developments, test results, and more that are being considered, in progress, or completed. Showing how an experiment was conducted can convey considerably more information that is very difficult to communicate via text. How do you find a company video that might be helpful for your project? A case study is presented of the problems and the solutions that were implemented by a large, multinational chemical company. A suite of content discovery technologies was used including a video to text to tagging system connected to their documents database and automatically indexed using several chemical as well as conceptual systems (rule-based, NLP, inference engine). To build the system and support the manuscript and video submission there is a metadata extraction program which pulls and inserts the metadata into the submission forms so the author can move quickly through that process.
