splice site determination is a crucial part of determining gene structure. All good programs take these short motifs into account. INTRON: RNASPL: A V. Solovyev program ( h ttp://dot.imgen.bcm.tmc.edu:9331/gene-finder/gf.html) Recognition of exon-exon junctions in cDNA. Prediction is performed by linear discriminant function combining characteristics describing tipical sequences around exon-exon junctions. SPLICEVIEW: The program is based on prediction of splice signals by classification approach (a set of consensuses). It is based on two main assumptions: 1) The high frequency of some nucleotides in definite site positions reflects a functional importance to preserve the nucleotide in this position. 2) Nucleotides of different site positions are considered to be mutually dependent, thus forming the structure which might be recognised by some particle.
