Challenges and biases in preparing, characterizing, and sequencing DNA and RNA can have significant impacts on research in genomics across all kingdoms of life, including experiments in single cells, RNA profiling, and metagenomics. Technical artifacts and contaminations can arise at each point of sample manipulation, extraction, sequencing, and analysis. Thus, the measurement and benchmarking of these potential sources of error are of paramount importance as next-generation sequencing (NGS) projects become more global and ubiquitous. Fortunately, a variety of methods, standards, and technologies have recently emerged that improve measurements in genomics and sequencing, from the initial input material to the computational pipelines that process and annotate the data. This webinar will review work to develop standards and their applications in genomics, including the ABRF-NGS Phase II NGS Study on DNA Sequencing; the FDA’s Sequencing Quality Control Consortium (SEQC2); metagenomics standards efforts (ABRF, ATCC, Zymo, Metaquins), and the Epigenomics QC group of the SEQC2. The webinar will also review he computational methods for detection, validation, and implementation of these genomic measures.

How long reads improve microbial and phage genomes from a complex aquifer system. In this research talk, given at the EBI in Hinxton, I show how we use Nanopore sequencing data to obtain more complete and less contaminated metagenome-assembled genomes of microbes and phages from a complex aquifer system. Parkinson's disease (PD) is a complex neurodegenerative disorder characterized by the progressive degeneration of dopaminergic neurons in the substantia nigra region of the brain. In vivo, preclinical research encompasses numerous study designs with various species and endpoints being monitored. Having access to all available study data allows the scientist to comprehensively understand the study paradigm and make informed research decisions. To form the basis of a respiratory disease model in rats by investigating the microbial distribution and composition in the lower respiratory tracts of normal rats. Methods: DNA was extracted from the intestine, trachea, bronchus and lung samples collected from healthy rats under sterile conditions. The 16S rDNA V4-V5 region was sequenced using Illumina high-throughput technology. Results: The sequencing results showed that there was no significant difference in abundance and species diversity of microbiota between the lower respiratory and the intestine. The microbiota structure analysis showed samples from lungs and intestinal shared similarity. However, the dominant species at the levels of phylum, family, and genus diverged. The similarity analysis showed that the lung microbiota were different from the intestines. The linear discriminant analysis showed significantly different species in different tissues; function prediction also showed different microbiota function in different tissues. Conclusions: These results suggest that bacterial colonization depends on the sample’s anatomical location. The human pathogen Acinetobacter lwoffii was also detected in the rat lower respiratory tract samples.

Great advances have been made in the past five decades in understanding the molecular mechanics of the two-component signal transduction pathway in bacteria but its applications in Medicine and Food Industries are yet to be fully unravelled. We discuss the varying changes in the extracellular environment of bacteria and their possession of multiple Two-Component Systems with each being specialize to react to a specific environmental signal, such as pH, nutrient level, redox state, osmotic pressure, quorum signals, and antibiotics. The sensitivity of this response transmits information between different Two-Component Systems to form a complex signal transduction network. Bacteria’s signal transduction system, referred to as a two-component system, are essential for adaptation to external stimuli. These systems provides a signal transduction pathways widely employed from prokaryotes to eukaryotes. Typically, each two-component system composed of a sensor protein distinctively monitors an external signal(s) and a response regulator (RR) that controls gene expression and other physiological activities which are collectively assembled in a signal transduction pathway. This annex reviews the molecular mechanics underlying the signal transduction systems in prokaryotic organisms. It is not uncommon to hear, either explicitly or implicitly, the statement that “two component regulatory systems are well understood”. Therefore, we examine the current models of the mechanisms of the regulatory systems and provide viable suggestions to further expand its applications in drug efficiency and antibiotic resistance in humans as well as enhancing the shelf-life of products in the food industry. We also outline the challenges that might have quenched possible trials of this application to human health.

Abstract Technology has significantly changed how research is done in biology. Along with this shift, it is increasingly easier and advantageous to operate in an open science framework. In this presentation I will begin by providing an overview of our research efforts with particularly attention to challenges in data analysis. Research in our lab focuses on characterizing physiological responses of shellfish to environmental change, examining impacts and adaptive potential from the nucleotide to organism level. A core component of this includes investigating the functional relationship of genetics, epigenetics, and transcription. In our research we leverage several computing infrastructure solutions that I will describe. In addition, our lab practices Open Notebook Science. I will describe the practical aspects of how we accomplish this including addressing some of the concerns and realized advantages. Beyond online lab notebooks, we are continually experimenting with different ways to use online resources to engage with a larger audience and improve science communication. I have found this is a complex balance of time and effort versus impact and will discuss how our lab group attempts to reach this balance. Bio Steven Roberts is an Associate Professor in the School of Aquatic and Fishery Sciences where his research centers around characterizing the response of aquatic organisms to environmental change. Prior to coming to the University of Washington, in 2007 he was at the Marine Biological Laboratory in Woods Hole, Massachusetts and received his PhD from the University of Notre Dame. In graduate school he spent most of his time transferring agarose gels, and now he spends most of his time transferring files.

Discover the Kisan Call Centre: Your Gateway to Agricultural Assistance KISAN CALL CENTRE In order to harness the potential of ICT in Agriculture, Ministry of Agriculture & Farmers Welfare launched the scheme “Kisan Call Centres” (KCCs) on January 21, 2004. Main aim of the scheme is to answer farmers’ queries on a telephone call in their own language. These call centres are working in 21 different locations in the country covering all the States and UTs. A countrywide common eleven digit Toll Free Number 1800-180-1551 has been allotted for Kisan Call Centre. This number is accessible through mobile phones and landlines of all telecom networks including private service providers. Replies to the farmers’ queries are given in 22 local languages. Kisan Call Centre services are available from 6.00 AM to 10.00 PM on all seven days of the week at each KCC location. Kisan Call Centre agents known as Farm Tele Advisors (FTAs), who are graduate or above (i.e. PG or Doctorate) in Agriculture or allied sectors (Horticulture, Animal Husbandry, Fisheries, Poultry, Bee-Keeping, Sericulture, Aquaculture, Agricultural Engineering, Agricultural Marketing, Bio-Technology, Home Science, etc.) and possess excellent communication skills in respective local language. Queries which cannot be answered by FTAs are transferred to higher level experts. These experts are Subject Matter Specialists (SMSs) of State Departments of Agriculture (SDAs), ICAR Institutes, KVKs and State Agricultural Universities (SAUs). A Kisan Knowledge Management System (KKMS) has been developed to capture all the details of the caller and sending gist of answer given through SMS. KKMS has its independent website : http://dackkms.gov.in. The KCC, FTAs working at various KCC locations throughout the country have access to this website through their specific IDs and password provided to them.
